Okay, I'm making this because I have NOTHING else to do right now (Actually, I've got an entire checklist but screw that) so here is a nice theory of mine.

Team Galactic was trying to save the world. That's right, the villainous team from Sinnoh which was led by a total lunatic was trying to SAVE the world as we know it. Well, not entirely save it, but recreate it the way Arceus would have wanted to.

Is it sinking in already? No? Then allow me to explain it for you.

We all know that Cyrus was a man of intellect. This was stated literally everywhere; the manga, the anime, and the games alike. Cyrus was known to aim higher with every single little thing he did. His parents rejected this however, and Cyrus felt bittered by this. He eventually came to the conclusion that emotion and spirit were the cause of all suffering in this world, thus he decided to make an end to all of it. Still following it? Yup? Great. Let's move on then.
Spear Pillar, the Lustrous Orb and the Adamant Orb, the Red Chain, the Lake Trio and Dialga and Palkia (plus the Spear Key in the anime) are necessary to recreate the world; one without Spirit. If one were to read the ancient scripts of Sinnoh to unravel the mysteries of these objects and Pokémon, this person would easily be able to combine them and recreate the world. In this case, this certain person was Cyrus. It was all as if these artifacts were SUPPOSED to fall into place like this.
Now here's the thing. In the games, Cyrus was thwarted by none other than Giratina. Giratina is said to be the sworn archnemesis of Arceus. Why did Giratina stop Cyrus, I hear you ask? Because Arceus WANTED Cyrus to succeed. The Red Chain held the Original Powers, which could control the legendary Pokémon to do exactly as Arceus would say. In this case, recreate a world without Spirit. You heard me. Why Arceus wanted this, we may never know, but maybe he realized that Spirit was one big flaw. So he created a riddle for a clever guy (or girl for that matter) to recreate the world without Spirit and lead it with their intellect. See where I'm going with this? But Giratina stepped in - just in time - and stopped Cyrus. In my opinion, this was undoubtedly to thwart Arceus.
